En 1967, el paleontólogo Leo P. Plas Jr. identificó un molusco extinguido en Nevada y lo llamó Amaurotoma zappa.
En los años 80, el biólogo Ed Murdy llamó a un género de peces gobbidae de Nueva Guinea Zappa, con una especie que llamó Zappa confluentus.
El biólogo Ferdinando Boero llamó en 1987 a una medusa de California Phialella zappai, comentando que "era un placer nombrar esta especie así en honor al músico".
Los biólogos belgas Bosmans y Bosselaers descubrieron a principios de los 1980 una araña de Camerún, que nombraron en 1994 Pachygnatha zappa, porque una zona del vientre de la hembra de la especie tenía un gran parecido con el famoso bigote del artista.
Un gen de la bacteria Proteus mirabilis que causa infecciones de orina fue nombrado en 1995 Zappa por unos biólogos de Maryland.
A finales de los años 1990, los paleontólogos americanos Marc Salak y Halard L. Lescinsky descubrieron un fósil que llamaron Spygori zappania en honor a "la época final de Zappa... que tenía paralelismos con los primeros paleontólogos: retar las creencias tradicionalistas cuando tales creencias no tenían raíces en la lógica ni la razón".
